Position Overview

We’re seeking a Bioinformatician II to support clinical reporting by analyzing NGS data, monitoring bioinformatics pipelines, and ensuring quality control. This role involves variant call review, assay validation, troubleshooting QC issues, and collaborating across teams to enhance pipeline efficiency. The ideal candidate has strong NGS expertise, experience in a regulated environment, and a passion for mentoring junior staff.

Key Responsibilities

✔ Implement, test, and maintain bioinformatics tools/pipelines in Python, Java, R, or MATLAB
✔ Develop automated workflows for large-scale genomic data analysis
✔ Investigate and resolve QC issues in clinical NGS data
✔ Support regulatory compliance (CAP, CLIA) and proficiency testing
✔ Optimize cloud-based (DNAnexus) and HPC workflows (WDL/Cromwell, Snakemake)
✔ Collaborate with cross-functional teams to improve bioinformatics processes
✔ Document analyses and contribute to research manuscripts/grants

Minimum Qualifications

  • Bachelor’s/Master’s in Bioinformatics, CS, Computational Biology, or related field
  • 2+ years of experience in NGS data analysis (academic/industry)
  • Proficiency in Python, R, Linux, and shell scripting
  • Experience with NGS workflows (WDL, Snakemake) and cloud platforms (DNAnexus)
  • Strong understanding of statistics, variant calling, and genomic databases
  • Ability to work onsite in Madison, WI (5% travel possible)

Preferred Qualifications

  • Master’s/PhD in Bioinformatics, Cancer Biology, or related field
  • Experience in a regulated (CLIA/CAP) environment
  • Knowledge of tumor biology and variant classification

Compensation & Benefits

  • Salary Range: $85,000 – $135,000 (bonus & stock eligible)
